I don't know of anything that would cause that, but you can run mods manually using this method:
(Note: I mentioned this method in this thread.)
Manually Method of running mods:
1) Create a folder called mod inside your Jedi Knight folder
2) Create a text file in your Jedi Knight folder and name it mod.txt
3) Open it up and type "jk.exe -path mod" without the quotes.
4) Rename mod.txt to mod.bat
5) Place your mod in the "mod" folder
6) Run mod.bat
If this dosen't work for any reason:
1) Go to "My Computer"
2) Click "Tools"
3) Click "Folder Options"
4) Click "View"
5) Make sure "Display the full path in the title bar" is checked.
6) Make sure "Hide Extensions for known file types" is unchecked.
7) Rename your attempted batch file to mod.bat
There is also an alternative to Patch Commander available, it's called Uber Jedi Suite. You can get it here:

XP? Yeah right. Get 2000 (especially 2kpro), much better (and easier on the hardware!).
Still, what is the specific error that he's getting?
Does he have all the right ports open on his firewall/router?
Also, I'm curious, just how many people actually own MotS? It sounds like everyone either never bought it or lost their cds.
